Abstract
A summary of the resource.
Using two approaches, reaction-path dynamics (which uses information on electronic structure energy and energy derivatives calculated ab initio along the minimum energy path) and dual-level dynamics (in which the reaction-path is calculated at a low level of theory, and stationary point information from a high level of theory is used to interpolate corrections to energy quantities, vibrational frequencies, and moments of inertia), the reaction-path for the CH3F + OH reaction was traced. Qualitatively, both methods yield similar results, showing the usefulness of the more economical dual-level approach. The H2O product may be vibrationally excited due to the nonadiabatic flow of energy between the reaction coordinate and the O−H bound mode. The rate coefficents were calculated for the temperature range 200−1000 K using the variational transition-state theory. The tunneling effect was included in the first approach using the small-curvature tunneling method, and in the second using the microcanonical optimized multidimensional tunneling method. Tunneling plays an important role in this reaction and the calculated rate coefficients show a more pronounced curvature in the Arrhenius plot than the experimental data.

EgDf1 is a developmentally regulated protein from the parasite Echinococcus granulosus related to a family of hydrophobic ligand binding proteins. This protein could play a crucial role during the parasite life cycle development since this organism is unable to synthetize most of their own lipids de novo. Furthermore, it has been shown that two related protein from other parasitic platyhelminths (Fh15 from Fasciola hepatica and Sm14 from Schistosoma mansoni) are able to confer protective inmunity against experimental infection in animal models. A three-dimensional structure would help establishing structure/function relationships on a knowledge based manner. 3D structures for EgDf1 protein were modelled by using myelin P2 (mP2) and intestine fatty acid binding protein (I-FABP) as templates. Molecular dynamics techniques were used to validate the models. Template mP2 yielded the best 3D structure for EgDf1. Palmitic and oleic acids were docked inside EgDf1. The present theoretical results suggest definite location in the secondary structure of the epitopic regions, consensus phosphorylation motifs and oleic acid as a good ligand candidate to EgDf1. This protein might well be involved in the process of supplying hydrophobic metabolites for membrane biosynthesis and for signaling pathways.

Abstract
A summary of the resource.
In this work we present the synthesis, structural, morphological, optical and electrochemical characterization of sodium titanate nanotubes (NaNT) obtained by hydrothermal means. According to our detailed structural study, we found that a Na2Ti2O5·H2O layered crystalline phase with [TiO5] pyramidal square base coordination, utilized as a building block of the nanotubes, explains satisfactorily the experimental results. This is a very important aspect, since the bibliography does not always provide structural information about titanate nanotubes. With respect to the formation mechanism we highlight the crucial role of the post treatment washing in the final crystalline structure of the nanotubes. Simulated X-rays powder diffraction patterns (XRPD), based on real size nanotubes models, were refined with experimental data. Building blocks for the NaNT model were inferred from computational simulations, by means of Density Functional Theory. The obtained tube's model characteristic dimensions were also consistent with SAXS and TEM analysis. In addition, our SAXS analysis suggested that the presence of humidity in the cavities of titanate nanotubes is progressively lost at the 80–100 °C temperature range, in good agreement with thermogravimetric analysis. Electrochemical impedance spectroscopy analysis for dried samples in the temperature range, studied under cooling conditions, revealed a single ionic transport mechanism, probably associated to the in-between [TiO5] layers ion transport. However, a secondary process was observed for non-dried samples, during heating conditions, that could be associated to the ionic transport along the water filled tube's cavity, consistent with SAXS analysis. In summary, this work shows an integral approach, through theory and experiment, in order to understand the effect of the structure on the physical and electronic properties of the system.

Fatty acid (FA) binding proteins are small intracellular proteins whose members exhibit great diversity and low similarity at the primary structure level, but a highly conserved three-dimensional structure. Characterised by a high-affinity non-covalent binding of hydrophobic ligands, these proteins have a molecular mass of 14–15 kDa with a characteristic β-barrel structure. Members of this family have been identified along the zoological scale, with Platyhelminthes being the more primitive organisms where they have been reported. Two FA binding proteins (FABPs), EgFABP1 and EgFABP2, with 88% similarity have been identified in Echinococcus granulosus. In an effort to understand why two such similar proteins are expressed by this organism, we performed an in silico analysis of the binding capabilities of both proteins. The crystallographic structure of EgFABP1 was utilised as a template to model EgFABP2, and both were docked against palmitate, oleate, linoleate and arachidonate. The docked structures were submitted to 4 ns molecular dynamics simulations, and their protein–ligand interaction energies were measured. The collected data demonstrated that linoleate and arachidonate had the higher interaction energies when bound to EgFABP1 and that palmitate and linoleate had the higher interaction energies when bound to EgFABP2. External and internal binding surfaces were analysed, showing differences at both levels. Internal surface compositions suggested that both proteins could have preferences for certain FAs. Comparisons of the holo and apo forms of each protein indicated that the ligand imposed subtle, but specific modifications that could trigger surface signals. The differences found between the proteins under study suggest that they could have functional uniqueness in the parasite's metabolism.

<p>Infectious diseases are one of the most important health problems worldwide, one of the main causes being the development of multi-resistant microorganisms. Likewise, the zoonotic potential of some pathogens and their ability to transfer resistance mechanisms, reduce the therapeutic options in both humans and animals. Salmonella enterica is an important pathogen that affects a wide range of animal species and humans, being Salmonella Typhimurium one of the most frequent serotypes affecting cattle, causing enteritis, diarrhea, and septicemia. The search for alternative therapeutic approaches has gained importance since the emergence of multidrug resistance to antibiotics and periodic outbreaks of salmonellosis. In this sense, the discovery of new drugs and the development of new strategies, such as the use of nanoparticles with antimicrobial activity, are very promising. The aim of this work was the extracellular production of biogenic silver nanoparticles using fungal extracts and the evaluation of their antimicrobial activity against resistant and multi-resistant Salmonella Typhimurium strains. We here demonstrated the potential of the biogenic nanoparticles as effective bacteriostatic and bactericidal agents for use in biomedical applications. In addition, Confocal Raman Microscopy and Atomic Force Microscopy were used to advance the understanding of the antimicrobial mechanism of biogenic nanoparticles against these pathogenic strains, the results of which suggested that the nanoparticles produced damage in several bacterial cell structures.</p>

Microorganisms offer an alternative green and scalable technology for the synthesis of value added products. Fungi secrete high quantities of bioactive substances, which play dual-functional roles as both reducing and stabilizing agents in the synthesis of colloidal metal nanoparticles such as silver nanoparticles, which display potent antimicrobial properties that can be harnessed for a number of industrial applications. The aim of this work was the production of silver nanoparticles using the extracellular cell free extracts of Phanerochaete chrysosporium, and to evaluate their activity as antimicrobial and antibiofilm agents. The 45–nm diameter silver nanoparticles synthesized using this methodology possessed a high negative surface charge close to −30 mV and showed colloidal stability from pH 3–9 and under conditions of high ionic strength ([NaCl] = 10–500 mM). A combination of environmental SEM, TEM, and confocal Raman microscopy was used to study the nanoparticle-E. coli interactions to gain a first insight into their antimicrobial mechanisms. Raman data demonstrate a significant decrease in the fatty acid content of E. coli cells, which suggests a loss of the cell membrane integrity after exposure to the PchNPs, which is also commensurate with ESEM and TEM images. Additionally, these biogenic PchNPs displayed biofilm disruption activity for the eradication of E. coli and C. albicans biofilms

The antimicrobial properties of silver nanoparticles (AgNPs) have made them ubiquitous in a number of real-world industrial applications; however, the antimicrobial mode of action of biogenic AgNPs is not entirely understood. The use of Raman spectroscopy can provide molecular fingerprint information on various chemical and biochemical components in complex systems like microbial cultures, without the need for any complex sample pre-treatment. Consequently, the antimicrobial mechanism of AgNPs can be inferred through morphological and compositional changes of microbial cells that are monitored via changes in Raman band profiles. Here we show the synthesis of biogenic AgNPs using the extracellular cell-free filtrates of Penicillium expansum. The antimicrobial activity of the Penicillium expansum synthesized silver nanoparticles (hereafter PeNPs) was evaluated and the interactions between the nanoparticles and Escherichia coli were studied using Transmission Electron Microscopy (TEM) and Environmental Scanning Electron Microscopy (ESEM), showing the attachment of PeNPs to the surface of the bacteria and rupture of the bacterial cell membrane. Importantly, we show how Confocal Raman Microscopy can be used as an innovative approach to study the antimicrobial mechanisms, the results of which confirm that the PeNPs induce damage to bacterial and fungal cells, resulting in critical changes to polysaccharides, lipids, proteins and nucleic acids.

A summary of the resource.
Semiempirical, ab initio and DFT methods were applied to the study of proton transfer in the ground and some of the excited states of 3-hydroxyflavone, 3-hydroxychromone and the γ-pyrone ring contained in both molecules. Geometry optimizations and reaction-path potential energy curves for the normal and proton-transferred isomers were performed employing AM1 and B3LYP methodologies (in the last case both with the 3-21G and 6-31G(d,p) basis sets). Electronic transitions were calculated employing the ZINDO-S/CI method, while the reaction path for the proton transfer in the lowest singlet and triplet excited states were calculated employing the CIS/6-31G(d,p) method on the γ-pyrone ring. The singlet–singlet excitation in 3HF is calculated at 302 nm (experimental 325 nm) while the fluorescence band is calculated at 526 nm (experimental 525 nm). The data calculated for 3HC and the γ-pyrone explain the intervention of the triplet states in the dynamics of ESIPT in these molecules.

Persulfides (RSSH/RSS− ) are species closely related to thiols (RSH/RS− ) and hydrogen sulfide (H2S/HS− ), and can be formed in biological systems in both low and high molecular weight cysteine-containing compounds. They are key intermediates in catabolic and biosynthetic processes, and have been proposed to participate in the transduction of hydrogen sulfide effects. Persulfides are acidic, more acidic than thiols, and the persulfide anions are expected to be the predominant species at neutral pH. The persulfide anion has high nucleophilicity, due in part to the alpha effect, i.e., the increased reactivity of a nucleophile when the neighboring atom has high electron density. In addition, persulfides have electrophilic character, a property that is absent in both thiols and hydrogen sulfide. In this article, the biochemistry of persulfides is described, and the possible ways in which the formation of a persulfide could impact on the properties of the biomolecule involved are discussed.

The microbial community in two acetate-fed denitrifying reactors, inoculated with methanogenic sludge, was monitored by 16S rDNA-based methods (SSCP and FISH). Both reactors converged to similar, stable communities. The predominant organisms belonged to the genera Thauera, Paracoccus and Denitrobacter, detected both by molecular and culture-based methods.

Coprothermobacter platensis is an anaerobic, proteolytic, thermophilic bacterium, which is phylogenetically related to the genera Fervidobacterium and Thermotoga. The organism was found to reduce thiosulfate to sulfide during growth on carbohydrates and proteinaceous substrates. Growth on glucose was inhibited by hydrogen, but this inhibition was overcome by thiosulfate reduction, stirring, increasing the headspace volume and coculturing with a hydrogen-consumingmethanogen. Alanine was detected during glucose fermentation, its formation was influenced by the hydrogen concentration in the gas phase suggesting an electron sink mechanism, as was previously reported for the phylogenetically related Thermotogales and the archaeal hyperthermophile Pyrococcus furiosus.

A group of Gram-negative denitrifying bacteria has been isolated from a denitrifying reactor treating landfill leachate. The new isolates produced both oxidase and catalase and showed growth on acetate, butyrate, n-caproate, i-butyrate, i-valerate, propionate, n-valerate, lactate, alanine, benzoate, phenylalanine and ethanol. No growth was observed on sugars. The bacteria could perform anoxic reduction of nitrate, nitrite and nitrous oxide to nitrogen, coupled to the oxidation of the same substrates as those used under aerobic conditions, except for aromatic compounds. They were very efficient denitrifiers, as estimated from the specific rate of N2 gas production. All the strains showed the same 16S rDNA restriction profile and one of them, designated 23310T, was selected for phylogenetic analysis. The organism clustered within the family Comamonadaceae, being related to Comamonas terrigena (95.8% sequence similarity). On the basis of the phylogenetic analysis, physiological characterization and the ability to efficiently reduce nitrate to N2, it is proposed that the bacterium be assigned to a new species, Comamonas nitrativorans. The type strain is 23310T (= DSM 13191T = NCCB 100007T = CCT 7062T).

The nirS nitrite reductase genes were studied in two strains (strains 27 and 28) isolated from two denitrifying reactors and characterized as Thauera according to their 16S rRNA gene sequences. Strain 28 contains a single nirS sequence, which is related to the nirS of Thauera mechernichensis, and strain 27 contains two nirS sequences; one is similar to the nirS sequence from Thauera mechernichensis (gene 2), but the second one (gene 8) is from a separate clade with nirS from Pseudomonas stutzeri, Azoarcus species, Alcaligenes faecalis, and other Thauera species. Both genes were expressed, but gene 8 was constitutively expressed while gene 2 was positively regulated by nitrate.

Nitrogen cycle has been poorly investigated in Antarctic ecosystems. In particular, how extreme conditions of low temperature, dryness, and high radiation select the microorganisms involved in the cycle is not yet understood. Denitrification is an important step in the nitrogen cycle in which nitrate is reduced stepwise to the gases NO, N2O, and N2. Denitrification is carried out by a wide group of microorganisms spread in the phylogenetic tree. The aim of this work was to isolate and characterize denitrifying bacteria present in different cold environments from Antarctica. Bacterial isolates were obtained from lake, meltwater, sea, glacier ice, ornithogenic soil, and penguin feces samples from King George Island, Fildes peninsula in the Antarctic. Samples were taken during the deicing season in five sampling campaigns. From all the samples we were able to isolate denitrifying strains. A total of 199 bacterial isolates with the capacity to grow in anaerobic mineral media reducing nitrate at 4°C were obtained. The characterization of the isolates by 16S rRNA gene sequence analysis showed a high predominance of the genus Pseudomonas, followed by Janthinobacterium, Flavobacterium, Psychrobacter, and Yersinia. Other minor genera detected were Cryobacterium, Iodobacter, Kaistella, and Carnobacterium. The capacity to denitrify was not previously described for most of the bacteria related to our isolates and in many of them denitrifying genes were not present suggesting the presence of new genes in this extreme environment. Our work demonstrates the ubiquity of denitrification in the Maritime Antarctica and gives important information linking denitrification at cold temperature with taxa in an unequivocal way.

Vanadium, originally discovered in 1801 byAndre ́sManueldelRı ́o in Mexico and redis-coveredbyNilsSefstro ̈malmost30yearslater and named after the Scandinaviangoddess of beauty and fertility Vanadis,plays significant roles in biological systems.Moreover, recognition of the remarkableproperties of its compounds has led overthe decades to extensive research in orderto explore the chemistry, biochemistry,medicinal chemistry, toxicology and cata-lytic properties of vanadium. The basicand applied knowledge consequently devel-oped gathered researchers from all over theworld dedicated to vanadium research in awide range of topics. Starting with the firstinternational meeting in 1997 (Cancun),eleven biannual international symposiacentered on vanadium science were heldall over the world. Most of these meetingshave been summarized in collections ofresearch as listed below.

While it is known that toxic metals contribute individually to child cognitive and behavioral deficits, we still know little about the effects of exposure to multiple metals, particularly when exposures are low. We studied the association between children’s blood lead and hair arsenic, cadmium, and manganese and their performance on the Bayley Scales of Infant Development III. Ninety-two preschool children (age 13–42 months) from Montevideo, Uruguay, provided a hair sample and 78 had a blood lead level (BLL) measurement. Using latent class analysis (LCA), we identified four groups of exposure based on metal concentrations: (1) low metals, (2) low-to-moderate metals, (3) high lead and cadmium, and (4) high metals. Using the four-group exposure variable as the main predictor, and fitting raw scores on the cognitive, receptive vocabulary, and expressive vocabulary scales as dependent variables, both complete-case and multiple imputation (MI) analyses were conducted. We found no association between multiple-metal exposures and neurodevelopment in covariate-adjusted models. This study demonstrates the use of LCA together with MI to determine patterns of exposure to multiple toxic metals and relate these to child neurodevelopment. However, because the overall study population was small, other studies with larger sample sizes are needed to investigate these associations.
