Isolation and characterization of common scab (CS) pathogen Streptomyces spp. from Uruguayan potato tubers and soil samples were done in response to significant economic losses due to CS on potato in autumn 2010. Seventy of the 331 isolates were classified as pathogenic owing to their ability to induce necrosis on tuber disks and stunting of radish seedling. Streptomyces spp. causing CS on potato in Uruguay were found to represent a range of different species by virtue of their diverse morphological and physiological traits as well as rep-PCR, rpoB phylogenetic analysis, and multi-locus sequences analysis. We identified isolates primarily as Streptomyces scabiei, S. acidiscabies, and S. europaeiscabiei. However, some of the pathogenic isolates still remain to be identified at the species level. This highlights the need for improved methods for discrimination among pathogenic Streptomyces species. The presence of Streptomyces pathogenicity island (PAI) genes was analyzed, including genes encoding for thaxtomin synthetase (txtA, txtB), tomatinase (tomA), and a necrosis protein (nec1). Among the isolates that were pathogenic, 50% contained the four pathogenicity genes, 33% had an atypical composition of PAI marker genes, and 17% did not contain any genes. The absence of the genes reported to be involved in thaxtomin biosynthesis (txtA, txtB) was confirmed by whole-genome sequencing of two representative strains of this group. This finding suggests the participation of other virulence factors in plant pathogenicity.

This computational study investigated germanene nanotubes (GeNTs) using density functional theory (DFT) simulations to comprehend their structural, mechanical, and electronic properties. The analysis includes armchairs and zigzag GeNTs with diameters from ~7 to ~221 Å. It explores their relative stabilities, band structures, density of states, effective mass carriers, and piezoelectric and elastic constants. As a result, it is highlighted that smaller nanotube diameters exhibit higher instability than larger ones due to increased structural strain produced by higher curvature. An intriguing behavior is observed for diameters greater than 25 Å, with negative strain energies. The quantum confinement effect significantly influences the electronic properties of GeNTs, leading to increased band gap energy for smaller nanotubes. The band gap energy of armchair nanotubes has a decreasing behavior as the diameter increases. In contrast, for zigzag nanotubes, the band gap energy increases to ~13 Å diameter and then decreases, reaching a band gap energy of 0.08 eV. Regarding mechanical properties, smaller GeNTs exhibit significantly lower elastic constants (C11). As the diameter increases, C11 values converge around 114 GPa for both armchair and zigzag GeNTs. Only the zigzag GeNTs exhibit piezoelectricity. Carrier effective masses decrease with increasing diameter, enhancing carrier mobility for larger-diameter GeNTs. The hereinreported findings provide valuable insights into the properties of germanene nanotubes, demonstrating their promising potential for nanoscale device applications and inspiring further research and synthesis of germanenerelated systems.

This paper reveals the structural, electronic and mechanical properties of a novel inorganic graphenylene based on indium nitride (IGP-InN). The IGP-InN was characterized via density functional theory (DFT) simulations. The phonon dispersion shows the dynamic stability of IGP-InN, and molecular dynamics simulations confirm its thermal stability up to 700 K. Besides the electronic properties, the indirect band gap transition with energy (Egap) of 2.49 eV makes IGP-InN suitable for optoelectronic applications under UV–visible. Also, the Egap tunability with mechanical strain was analyzed, with a decrease of 1.19 eV in the Egap for tensile strains. The structural buckling plays an important role, with a transition to a planar structure for tensile strains. This work reveals a new class of 2D materials, buckled inorganic graphenylenes, and provides valuable insights into designing and optimizing graphenylene-like materials.

tPhenolic compounds seriously affect the sensory and nutritional qualities of food products, both throughthe positive contribution of wood transfer in barrel-aged products and as off-flavours. A new targeted ana-lytical approach combining on-line solid-phase extraction (SPE) clean-up to reduce matrix interferenceand rapid chromatographic detection performed with ultrahigh-performance liquid chromatographycoupled with quadrupole/high-resolution mass spectrometry (Q-Orbitrap), was developed for the quan-tification of 56 simple phenols. Considering the advantages of using on-line SPE and a resolving powerof 140,000, the proposed method was applied to define phenolic content in red (N = 8) and white (8)wines, spirits (8), common (8) and balsamic (8) vinegars. The final method was linear from the limits ofquantification (0.0001–0.001 �g mL−1) up to 10 �g mL−1with R2of at least 0.99. Recovery, used to definemethod accuracy, ranged from 80 to 120% for 89% of compounds. The method was suitable for analyticalrequirements in the tested matrices being able to analyse 46 phenols in red wines, 41 phenols in whitewines and in spirits, 42 phenols in common vinegars and 44 phenols in balsamic vinegars.

Many metabolites naturally occur as glycosides, since sugar moieties can be crucial for their biological activity and increase their water solubility. In the plant kingdom they may occur as glycosides or sugar esters, depending on precursor chemical structure, and in wine they have traditionally attracted attention due to their organoleptic properties, such as astringency and bitterness, and because they affect the colour and aroma of wines. A new approach directed at detailed description of glycosides in a large selection of monovarietal wines (8 samples each of Pinot Blanc, Muller Thurgau, Riesling, Traminer, Merlot, Pinot Noir and Cabernet Sauvignon) was developed by combining high performance liquid chromatography with high resolution tandem mass spectrometry. Analytical separation was performed on an Accucore™ Polar Premium LC column, while mass analysis was performed in negative ion mode with an non-targeted screening approach, using a Full MS/AIF/NL dd-MS2 experiment at a resolving power of 140,000 FWHM. Over 280 glycoside-like compounds were detected, of which 133 (including low-molecular weight phenols, flavonoids and monoterpenols) were tentatively identified in the form of pentose (6), deoxyhexose (17), hexose (73), hexose-pentose (16), hexose-deoxyhexose (7), dihexose (5) and hexose ester (9) derivatives. It was not possible to univocally define the corresponding chemical structure for the remaining 149 glycosides. Non-parametric statistical analysis showed it was possible to well characterise the glycosylated profile of all red and Traminer wines, while the identified glycosides were almost entirely lacking in Pinot Blanc, Riesling and Muller Thurgau wines. Also Tukey’s Honestly Significant Difference test (p < 0.05) and Principal Component Analysis confirmed that it was possible to almost entirely distinguish the selected red wines from each other according to their glycosylated profile.

The aims of the presentworkwere to determine failure criteria based on consumers’ rejection to purchase for shelf life estimation of minimally processed lettuce, and to compare criteria for whole and cut lettuce. A trained sensory panel and a consumer panel evaluated samples of whole and cut lettuce leaves packaged in passive modified atmosphere. In order to determine failure criteria to estimate sensory shelf lives, sensory attribute intensities corresponding to 25% consumers’ rejection to purchase percentage were calculated using logistic regressions. Failure criteria values were lower for cut lettuce than for whole leaves for all the evaluated attributes, suggesting that consumers reacted differently towards whole and cut lettuce leaves, being stricter towards cut lettuce than towards whole lettuce leaves. These results indicate that sensory limits depended on the product considered and therefore a unique criterion should not be used to estimate the shelf life of both cut lettuce and whole lettuce leaves. Twenty-five percent of the consumers would refuse to purchase cut lettuce if the intensity of the evaluated defectswas over 10% of the measuring scale, whereas scores of 25% of the scale were needed to achieve a 25% of consumer rejection in the case of whole leaves. These failure criteria were stricter than those traditionally used for sensory shelf life estimation of minimally processed lettuce, which might assure the products’ quality at the end of its shelf life. Results of the present study showed theimportance of performing consumer studies in order to establish proper criteria to estimate the shelf life of fresh vegetables

A summary of the resource.
The objective of the present work was to study the influence of both passive and active modified atmosphere packaging on sensory shelf life of butterhead lettuce leaves, stored at 5 and 10 �C. Results showed that the efficacy of active modified atmosphere with respect to passive modified atmosphere depended on the storage temperature considered. When stored at 10 �C, despite being subjected to different package atmosphere composition, lettuce leaves in active and passive modified atmosphere showed the same sensory deterioration rate and sensory shelf life. On the contrary, when stored at 5 �C, lettuce leaves in active modified atmosphere packages showed lower deterioration rate and higher sensory shelf life than those in passive modified atmosphere. Sensory shelf life of lettuce in modified atmosphere packages was estimated using criteria determined according to consumers’ rejection to purchase percentage, which consisted on an improvement over more arbitrary criteria presented in most studies.

EI girasol (Helianthus annus) es el oleaginoso mas cultivado en el Uruguay. En este trabajo se estudiaron 3 cultivares: Cv Estanzuela Yatay, Cv Confite y Cv Oleico. Se analizaron principalmente parametros biologicos y qufmicos que actualmente no se consideran en 10 evaluacion de cultivares. Se efectuaron los siguientes estudios: Relevamiento analftico completo de la cosecha del Cv Oleico del ana 1995. 5e observo que la composicion de acidos grasos no varia con ellugar de siembra. Se determino el % materia grasa, composicion de acidos grasos, % cera, cera/semilla de 105 3 cultivares siendo el Cv Confite e! que presenta mayor porcentaje de cera y relacion ceralsemilla. EI Cv Oleico presenta mayor porcentaje de materia grasa y composicion de acido oleico. Se aislo e identifico e! Aspergillus flavus como hongo contaminante en el almacenaje de semillas. Ademas produjo aflatoxina 81. Se estudio el efecto del ataque fungico sobre valores qufmicos, observandose una disminucion de la materia grasa extrafble y el Indice de Ester y un aumento de 10 Acidez Libre. Se evaluo el comportamiento de 105 cultivares frente al ataque fungico y 10 influencia de 10 cera epicuticular. Se analizo las semi/I as de coda cultivar observandose que 105 mismas sin cera son mas susceptibles al ataque fungico. Ademas el Cv Confite es el mas resistente y el Cv Oleico el mas susceptible, siendo tambien en este cultivar donde el Aspergillus flavus produjo 105 niveles mas elevados de Aflatoxina 81 (10ppb). Se estudio 10 cera aislada, siendo 10 cera del Cv Estanzuela Yo toy 10 mas resistente y 10 del Cv Oleico 10 mas susceptible 01 ataque del hongo. Se caracterizo 10 frcccion de cera con actividc.d antifungica, correspondiendo a 10 fraccion de acidos grasos. EI Cv. E. Yatay presenta 10 mayor proporcion de esta fraccion dentro de su cera (27.7%) y el mayor porcentaje de Acido Linoleico (54.8%) dentro de 10 fraccion comparado con 105 otros dos cultivares.

Short peptide loops selected from phage libraries can specifically recognize the formation of hapten-antibody immunocomplexes and can thus be used to develop phage anti-immunocomplex assays (PHAIA) for noncompetitive detection of small molecules. In this study, we generated recombinant chimeras by fusing anti-immunocomplex peptides selected from phage libraries to the N- or C-termini of core streptavidin and used them to setup phage-free noncompetitive assays for the herbicide clomazone (MW 240 Da). The best conditions for refolding were optimized by a high throughput screening allowing to obtain tens of mg of purified protein per liter of culture. The noncompetitive assay developed with these chimeras performed with a 50% saturating concentration (SC50) of 2.2 ± 0.3 ng/mL and limit of detection (LOD) of 0.48 ng/mL. Values that are 13- and 8-fold better that those obtained for the SC50 and LOD of the competitive assay setup with the same antibody. Apart from the first demonstration that recombinant peptide-streptavidin chimeras can be used for sensitive immunodetection of small molecules with a positive readout, this new assay component is a highly standardized reagent with a defined stoichiometry, which can be used in combination with the broad option of existing biotinylated reagents offering a great versatility for the development of conventional immunoassay and biosensors. The utility of the test was demonstrated analyzing the clomazone runoff during the rice growing season in northern Uruguay.

Small compounds cannot bind simultaneously to two antibodies, and thus, their immunodetection is limited to competitive formats in which the analyte is indirectly quantitated by measuring the unoccupied antibody binding sites using a competing reporter. This limitation can be circumvented by using phage-borne peptides selected for their ability to specifically react with the analyte–antibody immunocomplex, which allows the detection of these small molecules in a noncompetitive format (PHAIA) with increased sensitivity and a positive readout. In an effort to find substitutes for the phage particles in PHAIA, we explore the use of the B subunit of the Shiga-like toxin of Escherichia coli, also known as verotoxin (VTX), as a scaffold for multivalent display of anti-immunocomplex peptides. Using the herbicides molinate and clomazone as model compounds, we built peptide–VTX recombinant chimeras that were produced in the periplasmic space of E. coli as soluble pentamers, as confirmed by multiangle light scattering analysis. These multivalent constructs, which we termed nanopeptamers, were conjugated to a tracer enzyme and used to detect the herbicide–antibody complex in an ELISA format. The VTX–nanopeptamer assays performed with over a 10-fold increased sensitivity and excellent recovery from spiked surface and mineral water samples. The carbon black-labeled peptide–VTX nanopeptamers showed great potential for the development of a lateral-flow test for small molecules with a visual positive readout that allowed the detection of up to 2.5 ng/mL of clomazone.

La utilización de péptidos anti-inmunocomplejos para la detección no competitiva de pequeñas moléculas ha mostrado ser una alternativa ventajosa respecto a los formatos competitivos, dado que comúnmente aumentan la sensibilidad y especificidad, y generan una señal proporcional y por tanto intuitiva. Inicialmente, este principio fue demostrado en formato PHAIA (Phage anti-immunocomplex assay) utilizando péptidos expresados en la superficie de partículas virales. Posteriormente, con el fin de generar reactivos más atractivos para la industria de inmunoensayos, se montaron ensayos de igual desempeño, pero sustituyendo los fagos por péptidos anti-inmunocomplejos biotinilados unidos a la estreptavidina, que llamamos nanopeptámeros. Este trabajo de tesis transcurrió dentro de este marco de antecedentes, teniendo como principales objetivos simplificar la producción de los reactivos utilizados en los ensayos no competitivos y explorar variantes de estos ensayos para potenciar aún más su desempeño como herramientas para monitoreo de analitos pequeños. La primera parte de esta tesis se centró en la producción de nanopeptámeros en forma recombinante, realizando la expresión en E. coli de péptidos fusionados a proteínas multiméricas, como estreptavidina y la verotoxina. Todos los nanopeptámeros producidos fueron funcionales y permitieron la detección de los analitos modelo, clomazone y molinato, alcanzando límites de detección equivalentes a los obtenidos con PHAIA, y con el potencial de ser aplicados en formatos de tiras de diagnóstico para detección rápida e in-situ. Como resultado de lo anterior se estableció una plataforma tecnológica dedicada a la detección de pequeñas moléculas y que consiste en una instancia de selección de péptidos anti-inmunocomplejos con evaluación de su desempeño en PHAIA, seguido de la generación de nanopeptámeros, y finalmente montaje y validación de los inmunoensayos al analizar muestras reales. Dicha plataforma fue transferida como tal a la industria, para lo cual, en la segunda etapa de esta tesis se realizó una prueba de concepto que no se describe aquí debido a acuerdos de confidencialidad. Como alternativa al formato heterogéneo en placa de ELISA, la tercera parte de este trabajo consistió en el montaje de los ensayos no competitivos en formatos homogéneos (mix-and-read). La tecnología de ensayos homogéneos, AlphaLisa, basada en la generación de luminiscencia mediante canalización de oxígeno (LOCI), fue la elegida para ser acoplada a los ensayos no competitivos. Con el herbicida atrazina como modelo se montó el inmunoensayo NanoAlphaLisa. En este sistema, el analito es reconocido por el anticuerpo inmovilizado en las microesferas (beads) aceptoras, y el inmunocomplejo así formado estabiliza su unión a las beads dadoras cubiertas con los correspondientes nanopeptámeros anti-inmunocomplejo. De esta forma al irradiar las beads dadoras el oxígeno singlete liberado induce la generación de luminiscencia en las beads aceptoras dando lugar a un ensayo con señal proporcional a la concentración del analito, que fue validado con muestras de aguas superficiales. En la última instancia de esta tesis se apuntó a complementar la tecnología de nanopeptámeros utilizando fragmentos de anticuerpos recombinantes, como alternativa a los anticuerpos convencionales aplicados en los ensayos anteriores. Utilizando cocaína como analito modelo, se realizaron construcciones de bibliotecas de Fab quiméricos pollo/humano y se aisló un Fab anti-cocaína. La reactividad de este Fab se caracterizó en un formato competitivo, alcanzando un límite de detección inferior a los valores guía para el control de consumo, y con reactividad despreciable por su metabolito principal, benzoilecgonina, lo cual tiene relevancia para detectar consumo reciente. Además de su potencial para el desarrollo de un test de detección de cocaína en muestras de saliva, este Fab podrá utilizarse para la selección de péptidos anti-inmunocomplejos y la consecuente generación de los nanopeptámeros respectivos. Generar ensayos no competitivos con fragmentos de anticuerpos abriría nuevas oportunidades de innovación, como por ejemplo el desarrollo de ensayos homogéneos FRET como una alternativa de menor costo del NanoAlphaLisa.

Our group has previously developed immunoassays for noncompetitive detection of small molecules based on the use of phage borne anti-immunocomplex peptides. Recently, we substituted the phage particles by biotinylated synthetic anti-immunocomplex peptides complexed with streptavidin and named these constructs nanopeptamers. In this work, we report the results of combining AlphaLisa, a commercial luminescent oxygen channeling bead system, with nanopeptamers for the development of a noncompetitive homogeneous assay for the detection of small molecules. The signal generation of AlphaLisa assays relies on acceptor-donor bead proximity induced by the presence of the analyte (a macromolecule) simultaneously bound by antibodies immobilized on the surface of these beads. In the developed assay, termed as nanoAlphaLisa, bead proximity is sustained by the presence of a small model molecule (atrazine, MW = 215) using an antiatrazine antibody captured on the acceptor bead and an atrazine nanopeptamer on the donor bead. Atrazine is one of the most used pesticides worldwide, and its monitoring in water has relevant human health implications. NanoAlphaLisa allowed the homogeneous detection of atrazine down to 0.3 ng/mL in undiluted water samples in 1 h, which is 10-fold below the accepted limit in drinking water. NanoAlphaLisa has the intrinsic advantages for automation and high-throughput, simple, and fast homogeneous detection of target analytes that AlphaLisa assay provides.

The use of phage display peptide libraries allows rapid isolation of peptide ligands for any target selector molecule. However, due to differences in peptide expression and the heterogeneity of the phage preparations, there is no easy way to compare the binding properties of the selected clones, which operates as a major “bottleneck” of the technology. Here, we present the development of a new type of library that allows rapid comparison of the relative affinity of the selected peptides in a high-throughput screening format. As a model system, a phage display peptide library constructed on a phagemid vector that contains the bacterial alkaline phosphatase gene (BAP) was selected with an antiherbicide antibody. Due to the intrinsic switching capacity of the library, the selected peptides were transferred “en masse” from the phage coat protein to BAP. This was coupled to an optimized affinity ELISA where normalized amounts of the peptide−BAP fusion allow direct comparison of the binding properties of hundreds of peptide ligands. The system was validated by plasmon surface resonance experiments using synthetic peptides, showing that the method discriminates among the affinities of the peptides within 3 orders of magnitude. In addition, the peptide−BAP protein can find direct application as a tracer reagent.

Due to their simplicity, speed, low cost, and specificity, immunoassays have become a useful tool for the analysis of environmental pollutants. Once the anti-hapten antibodies are produced, the same hapten or a related molecule is conjugated to a tracer enzyme or coating protein to set up the assay. Here we report the use of peptides that mimic the analyte as advantageous substitutes of competing haptens. These peptides, which open opportunities for innovation in the development of tracer reagents, can be selected from phage display libraries in a straightforward systematic manner. The concept was proven using assays for the herbicides molinate and atrazine as model systems. Several characteristics of the selection process that may affect the final assay were analyzed, such as the phage coat proteins fused to the peptide, the use of linear or constrained peptide libraries, the effect of the concentration of analyte used during the selection process, and the use of monoclonal or polyclonal antibodies as selector molecules. In all cases we found that the selected peptides performed with improved sensitivity as compared with the chemical hapten conventional assays, showing an analogous cross-reactivity pattern. Interestingly, the phage particles perform as robust and highly standardized assay reagents, and due to their filamentous repetitive structure, they function as sensitive multienzymatic reporters.

Cystic echinococcosis is still a major concern in South America. While some regions show advances in the control of the disease, others have among the highest incidence in the world. To reverse this situation the Pan American Health Organization (PAHO) has launched a regional project on cystic echinococcosis control and surveillance. An early concern of the program was the lack of a standardized diagnostic tool to monitor infection in dogs, a key target of control programs. Under this premise, we have developed a new copro-ELISA test after extensive screening of a large panel of monoclonal antibodies (MAbs) and polyclonal sera, which performs with high standards of sensitivity (92.6%) and specificity (86.4%) as established by necropsy diagnosis of dogs. The key component of the test, MAbEg9 has a convenient IgG isotype and reacts with a periodate-resistant epitope found in high molecular weight components of the worm. Time-course analysis of experimentally infected dogs showed that even animals with a very low number of parasites could be detected as early as day 20 post infection. The test was formulated in a ready-to-use kit format with proven stability of each component for a minimum of 3 months at room temperature. This characteristic facilitates its standardized use and shipping to other laboratories, which was demonstrated by the identical results obtained by two different laboratories in Peru and our own laboratory when a large number of field samples were analyzed independently in a blind fashion.

Some derivatives of phenazine 5,10-dioxide are selectively toxic to hypoxic cells commonly found in solid tumors. Previous studies of the phenazine 5,10-dioxide mechanism of action indicated that a bioreduction process could be involved in its selective toxicities, maybe as result of its potential HO•-releasing capability in hypoxia. The major unresolved aspect of the mechanism of phenazine 5,10-dioxides is the identity of the reductase(s) in the cell responsible for activating the drug to its toxic form and metabolites. We have studied the metabolism in both hypoxia and oxia of some selected 2-amino and 2-hydroxyphenazine 5,10-dioxides, 1−5, using rat liver microsomal and cytosol fractions. Differential hypoxic/oxic metabolism was found to be correlated to a compoundʼs cytotoxic selectivity but, in general, without metabolic differences between liver microsomal or cytosolic enzymes. Dicoumarol and ketoconazole were found to inhibit the hypoxic metabolism of the most selective phenazine 5,10-dioxide, 1, inferring a role for DT-diaphorase and cytochrome P450. The least hypoxic selective agents, 4 and 5, possess different hypoxia-metabolic profiles as compared to derivative 1, explaining the differential cytotoxic biological behavior. The nonselective derivative, 2, suffered bioreduction in both conditions and, according to the inhibition studies with dicoumarol and ketoconazole, involves both DT-diaphorase and cytochrome P450. The nontoxic derivative, 3, showed poor bioreductive behavior.

We have identified phenazine 5,10-dioxides as prodrugs for antitumour therapy that undergo hypoxicselective bioreduction to form cytotoxic species. Here, we investigated some structural modifications in order to find new selective hypoxic cytotoxins and to establish the structural requirements for adequate activity. Three different chemical-series were prepared and the clonogenic survival of V79 cells on aerobic and anaerobic conditions was determined. Electrochemical- and DNA-interaction studies were done for the most relevant derivatives. The new fluoro-derivative 7-fluoro-2-aminophenazine 5,10- dioxide displayed selective toxicity towards hypoxic V79 cells having adequate hypoxic cytotoxicity ratio (HCR ¼ 6.8) and being the most potent hypoxic cytotoxins (P¼ 2.5 mM) described for this family of bioreductive agents. The reduction potential of the N-oxide moiety in this new fluoro-derivative was in the range for adequate bioreduction property. According to the fluorescence studies, the DNA-interaction mechanism was especially operative in the phenazine drugs more than in the corresponding prodrugs, phenazine dioxides.
