A summary of the resource.
An alkaliphilic, moderately halophilic, heterotrophic, rod-shaped, spore-forming bacterium (M30T) was isolated from a sediment sample collected from a soda lake (Lake Magadi, Tanzania). Strain M30T was strictly aerobic, catalase-positive, oxidase-negative and non-motile. Growth occurred at 12–43 °C (optimum, 25–30 °C), at pH 8.0–12 (optimum, pH 9.5–10) and at salinities of 0.5–15 % (w/v) NaCl (optimum 5 %). It utilized various sugars and organic acids as sole carbon sources and was positive for amylase, cellulase, gelatinase, protease and xylanase activities. The cell-wall peptidoglycan contained meso-diaminopimelic acid and the polar lipids consisted of diphosphatidylglycerol, phosphatidylglycerol, phosphatidylethanolamine, one unidentified lipid and one unidentified phospholipid. The DNA G+C content was 48.9 mol%. The predominant menaquinone was MK-7 and the major fatty acids (>10 %) comprised anteiso-C15 : 0, iso-C15 : 0, and anteiso-C17 : 0. Phylogenetic analysis based on 16S rRNA gene sequence affiliated M30T to the genus Bacillus and showed the highest similarities to Bacillus populi FJAT-45347T (96.4 %) and Bacillus aurantiacus K1-5T (96.2 %). Based on the data from the current polyphasic study, M30T represents a novel species of the genus Bacillus , for which the name Bacillus natronophilus sp. nov. is proposed. The type strain is M30T (=JCM 32118T=CGMCC 1.16739T=MCC 3010T).

Bacterial immobilization is regarded as an enabling technology to improve the stability and reusability of biocatalysts. Natural polymers are often used as immobilization matrices but present certain drawbacks, such as biocatalyst leakage and loss of physical integrity upon utilization in bioprocesses. Herein, we prepared a hybrid polymeric matrix that included silica nanoparticles for the unprecedented immobilization of the industrially relevant Gluconobacter frateurii (Gfr). This biocatalyst can valorize glycerol, an abundant by-product of the biodiesel industry, into glyceric acid (GA) and dihydroxyacetone (DHA). Different concentrations of siliceous nanosized materials, such as biomimetic Si nanoparticles (SiNps) and montmorillonite (MT), were added to alginate. These hybrid materials were significantly more resistant by texture analysis and presented a more compact structure as seen by scanning electron microscopy. The preparation including 4% alginate with 4% SiNps proved to be the most resistant material, with a homogeneous distribution of the biocatalyst in the beads as seen by confocal microscopy using a fluorescent mutant of Gfr. It produced the highest amounts of GA and DHA and could be reused for up to eight consecutive 24 h reactions with no loss of physical integrity and negligible bacterial leakage. Overall, our results indicate a new approach to generating biocatalysts using hybrid biopolymer supports.

The bacterial communities in floodwater, from a rice-planted and an unplanted field were characterized at the beginning (flooding stage) and at the end (harvest stage) of the rice cropping cycle. Most probable number estimations and plate counts of aerobic and anaerobic heterotrophic bacteria and of several metabolic bacterial groups (methanogens, sulfate-reducers, anaerobic sulfur and nonsulfur phototrophs, denitrifiers and ammonifiers) were similar in rice and unplanted floodwater at both sampling times. The analysis of denitrifiers and methanogens by fluorescent in situ hybridization revealed a shift in the phylogenetic affiliation only of the former group in the rice-planted floodwater. Terminal restriction fragment length polymorphism of 16S rRNA gene amplicons indicated that the bacterial communities of the rice-planted and unplanted soils were consistently diverse and strongly influenced by the season.

Atrazine is one of the most persistent herbicides that contaminate watercourses. However, its biodegradation has been scarcely studied in aquatic ecosystems. The present work studies the potential of bacteria collected from freshwater and sludges of three water potabilization plants to degrade atrazine. Bacteria from all samples, rarely exposed to the herbicide, were able to degrade atrazine as the sole N source in microcosms assays. Five bacterial consortia that degraded consistently 1 or 25 mg L�1 of atrazine within 48 h were established. T-RFLP analysis showed that three ribotypes accounting for more than 50% of the bacterial communities were common to the five consortia and the complete set of atrazine-degrading genes trzN, atzB, atzC and trzD was detected on them. Two consortia from the same origin but incubated with different atrazine concentrations (SAC 1 and SAC 25) contain isolates affiliated to Sinorhizobium sp. and Pseudomonas citronellolis, but Arthrobacter uraefaciens and Achromobacter xylosoxidans were specific of SAC 1 and SAC 25, respectively. These two consortia degraded atrazine in the presence of nitrate and grew in cyanuric acid. This paper describes the great potential for atrazine degradation by bacteria present in aquatic environments which can be exploited to design bioremediation processes.

pontaneous tumors regression has been associated with microbial infection for 100s of years and inspired the use of bacteria for anticancer therapy. Dr. William B. Coley (1862–1936), a bone- sarcoma surgeon, was a pioneer in treating his patients with both live bacterial-based and mixture of heat-killed bacteria known as “Coley’s toxins.” Unfortunately, Coley was forced to stop his work which interrupted this field for about half a century. Currently, several species of bacteria are being developed against cancer. The bacterial species, their genetic background and their infectious behavior within the tumor microenvironment are thought to be relevant factors in determining their anti-tumor effectiveness in vivo. In this perspective article we will update the most promising results achieved using bacterial therapy (alone or combined with other strategies) in clinically-relevant animal models of cancer and critically discuss the impact of the bacterial variants, route of administration and mechanisms of bacteria-cancer-cell interaction. We will also discuss strategies to apply this information using modern mouse models, molecular biology, genetics and imaging for future bacterial therapy of cancer patients. Back to the Controversial Future The use of microorganisms, in particular live bacteria, for prophylactic vaccination and cancer therapy have been used in humans for long periods in the past and have been a matter of controversy (Payette and Davis, 2001; Hoption Cann et al., 2003). Dr. William B. Coley in the 19th century at the New York Hospital, later to become the Memorial Sloan Kettering Cancer Center (McCarthy, 2006; Hoffman, 2016a), observed and reported spontaneous tumor regression in patients with streptococcal infections (principally erysipelas, known to be caused by Streptococcus pyogenes).

The objective of this study was to determine the activity of pyridine-2-thiol 1-oxide sodium salt (Na mpo) and its complex with iron [Fe(mpo)3] against Mycobacterium tuberculosis. The compounds were tested against a standard strain of M. tuberculosis H37Rv (ATCC 27294), with minimal inhibitory concentrations (MIC90) of 7.20 and 1.07 μM to Na mpo and [Fe(mpo)3], respectively, and against three clinical isolates with different genotypic profiles, with MIC values ranging from 0.74 to 6.52 and 0.30 to 2.25 μM to Na mpo and [Fe(mpo)3], respectively. [Fe(mpo)3] was more effective against susceptible strains but both compounds were effective in inhibiting MDR and XDR-TB clinical strains. The profile activity was determined through the methodology of a time-kill curve against standard and clinical strains of M. tuberculosis. Time-kill studies indicated that Na mpo had an early bactericidal activity against H37Rv and clinical isolates, with sterilizing effects observed in 5 and 7 days, respectively, at its MIC90. The anti MDR and XDR-M. tuberculosis activity and bactericidal effect of Na mpo and [Fe(mpo)3] demonstrate their potential as new compounds for the treatment of tuberculosis.

We have employed dispersion corrected density functional theory to study the adsorption of strong electron acceptor and electron donating molecules onto bilayer graphene. Radical 4-(1,3-dimethyl-2,3-dihydro-1H-benzoimidazol-2-yl)phenyl)dimethylamine (N-DMBI) was selected as n-type dopant while 2,3,5,6-tetrafluoro-7,7,8,8-tetra-cyanoquinodimethane (F4-TCNQ) played the role of p-type dopant. When one of these molecules is adsorbed onto bilayer graphene the adsorption energies are 0.14 eV larger than those computed for monolayer graphene. However, when they are concomitantly adsorbed on opposite sides of bilayer graphene the adsorption energy is larger than the sum of the individual interaction energies due to a synergic effect obtained from the combination of electron donor and acceptor molecules. Although radical N-DMBI and F4-TCNQ shift the position of the Fermi level and induce p-type and n-type character on bilayer graphene, respectively, when they are co-adsorbed a different behavior is seen since a charge imbalance is induced. As a consequence, a gap of 0.21 eV is opened and Mexican hat-like energy bands were observed. This finding may pave the way towards the development of new graphene based field effect transistors.

A summary of the resource.
By means of periodic density functional calculations, we have studied the effect of dual doping on the stability and electronic structure of graphene. To this end, we substituted two carbon atoms with one 2p element (B, N, or O) and one 3p element (Al, Si, P or S). We determined that, in all cases, dual doping is much easier to attain than the introduction of only one dopant into the graphene framework. We demonstrate that this conclusion does not depend on the chemical species used to compute the formation energies. Moreover, we show what condition the dopants must satisfy to prefer dual doping over monodoping. Regarding the electronic properties, we found that, in most cases, the gaps computed at the HSE level for the dual-doped graphenes are smaller than those estimated for monodoped graphenes, despite the lower concentration of dopant present in the latter. In effect, for some dual-doped graphenes, the structures of the Dirac cones were found to be preserved, and gaps as small as 0.02 eV were computed.

Abstract
A summary of the resource.
The chemical doping of monolayer and bilayer graphene with aluminium, silicon, phosphorus and sulfur was investigated. Si-doped graphene has the lowest formation energy although it is semimetallic. P-doped graphene has a magnetic moment of 1 lB and for 3 at.% of doping the band gap is 0.67 eV. Al-doped graphene is very unstable but it is an attractive material because it is metallic. To reduce the formation energies of the substitutional defects we investigated the formation of interlayer bonds in bilayer graphene. Phosphorus forms the strongest bonds between layers giving particular stability to this material. P-doped bilayer graphene has a gap of 0.43 eV but it is has no magnetic moment.

An in-depth understanding of the citizen's perception and behavior is needed for the development of targeted public policies and interventions that can successfully encourage people to shift their dietary patterns and contribute to the prevention of non-communicable diseases. The present work aimed to identify barriers and facilitators for the adoption of the new Uruguayan dietary guidelines from a citizen perspective. Twelve semistructured focus groups were conducted with a total of 91 people (81% female, age 18-64 years) from 3 Uruguayan cities. Findings identified several multifaceted barriers, including lack of value given to food, meals and cooking, taste preferences for unhealthy foods, the unsupportive social context in terms of household preferences, customs and social norms, and lack of control of the situation through insufficient food capabilities, time scarcity, and an adverse food market environment. The potential facilitators discussed in the focus groups were mainly related to policies and regulations to discourage consumption of unhealthful products and the provision of more education and information. In addition, respondents acknowledged the need for own actions in terms of seeking greater cooking skills and enjoyment, incorporating changes in their daily routines and promoting a more supportive social environment. Results suggest that supportive actions are needed to support citizen's adoption of the new Uruguayan dietary guidelines.

Base hydrolysis and aquation of trans-[Co(NH3)4(NH2CH3)X]2+ (where X = Cl, Br and NO3) complexes are reported. Both types of reactions are four to eight times faster than the corresponding reactions for [Co(NH3)5X]2+ complexes. The positive activation entropies of the base hydrolysis for all the studied trans-[Co(NH3)4(NH2CH3)X]2+ ions and the stereochemistry of the hydroxo products are indicative of a dissociative conjugate base, Dcb, mechanism. The steric course of the base hydrolysis differs significantly from that of the parent penta-ammines. For the aquation reactions, the activation enthalpies of the trans-methylamine and penta-ammine complexes are similar, while the activation entropies are more positive (or less negative) for the former. These results are interpreted in terms of an Id mechanism.

MicroRNAs (miRNAs) regulate the levels of translation of messenger RNAs (mRNAs). At present, the major parameter that can explain the selection of the target mRNA and the efficiency of translation repression is the base pairing between the ‘seed’ region of the miRNA and its counterpart mRNA1. Here we use R1ρ relaxation-dispersion nuclear magnetic resonance2 and molecular simulations3 to reveal a dynamic switch—based on the rearrangement of a single base pair in the miRNA–mRNA duplex—that elongates a weak five-base-pair seed to a complete seven-base-pair seed. This switch also causes coaxial stacking of the seed and supplementary helix fitting into human Argonaute 2 protein (Ago2), reminiscent of an active state in prokaryotic Ago4,5. Stabilizing this transient state leads to enhanced repression of the target mRNA in cells, revealing the importance of this miRNA–mRNA structure. Our observations tie together previous findings regarding the stepwise miRNA targeting process from an initial ‘screening’ state to an ‘active’ state, and unveil the role of the RNA duplex beyond the seed in Ago2.

Los basidiomicetos son un grupo de importancia entre los hongos, pues tienen esencial participación en la naturaleza por la versatilidad de las especies que lo constituyen; unas forman ectomicorrizas, otras son causantes de enfermedades como las royas y los carbones, y se encuentran también las especies comestibles que se cultivan con fines nutritivos. Pertenecen también a este grupo especies con importancia en la medicina por presentar metabolitos con actividad biológica contra una amplia gama de patologías clínicas, incluso influyen positivamente en la profilaxis y el tratamiento del sida. Dentro de este grupo se encuentran, además, los hongos de la podredumbre blanca, únicos microorganismos que son capaces de degradar eficientemente compuestos aromáticos y heterogéneos porque presentan un complejo enzimático inespecífico con actividad oxidativa contra una amplia variedad de sustancias tóxicas y recalcitrantes que les permite aplicaciones como biorremediadores de suelos y aguas contaminadas en las industrias textil y papelera, y tienen también marcada importancia en la agricultura, pues además pueden presentar actividad antifúngica, fitotóxica y nematicida, capacidades útiles para el manejo de plagas. Por tales motivos, en las últimas décadas han aumentado las investigaciones con el objetivo de potenciar o incrementar la actividad enzimática de estos hongos deslignificadores. El objetivo de este trabajo es reunir resultados recientes de la aplicación de los basidiomicetos para la agricultura que orienten pautas o programas de desarrollo con vistas a su posterior introducción dentro del modelo agrícola alternativo, que actualmente se implementa en Cuba, con el desarrollo y aplicación de técnicas de manejo de plagas basadas en la reducción o eliminación del uso de los plaguicidas sintéticos.

A summary of the resource.
The performance of a group of density functional methods of progressive complexity for the description of the ClO bond in a series of chlorine oxides was investigated. The simplest ClO radical species as well as the two isomeric structures XClO/ClOX for each X=H, Cl and O were studied using the PW91, TPSS, B3LYP, PBE0, M06, M06-2X, BMK and B2PLYP functionals. Geometry optimizations as well as reaction enthalpies and enthalpies of formation for each species were calculated using Pople basis sets and the (aug)-cc-pVnZ Dunning sets, with n=2-6. For the calculation of enthalpies of formation, atomization as well as isodesmic reactions were employed. Both the precision of the methods with respect to the increase of the basis sets, as well as their accuracy, were gauged by comparing the results with the more accurate CCSD(T) calculations, performed using the same basis sets as for the DFT methods. The results obtained employing composite chemical methods (G4, CBS-QB3 and W1BD) were also used for the comparisons, as well as the experimental results when they are available. The results obtained show that error compensation is the key for successful description of molecular properties (geometries and energies) by carefully selecting method and basis sets. In general, expansion of the one-electron basis set to the limit of completeness does not improve results at the DFT level, but just the opposite. The enthalpies of formation calculated at the CCSD(T)/aug-cc-pV6Z for the species considered are generally in agreement with experimental determinations, and the most accurate derived theoretically up to present. Different sources of error in the calculations are discussed in detail.

We have investigated the SX (X ) first- or second-row atom), SO2, and SO3 molecules employing the correlation-consistent (cc), the recently developed polarization-consistent (pc), and three Pople-type basis sets, in conjunction with the B3LYP functional. The results confirmed that the aug-pc basis sets represent a great contribution in terms of cost-benefits. In the case of the B3LYP functional, when employing the aug-pc-3 and aug-pc-4 basis sets, it is possible to obtain results that are of aug-cc-pV(5+d)Z and aug-cc-pV(6+d)Z quality, respectively, at a much lower cost. The estimations obtained employing smaller members of the family are of nearly double-ú quality and do not provide reliable results. There is no basis set of quadruple-ú quality among the polarized-consistent basis sets, although in terms of composition, the augpc- 3 basis set is a QZ basis set. A precise estimation of the Kohn-Sham complete basis set (CBS) limit with the aug-pc-X basis sets is too difficult for the B3LYP functional because the ¥(aug-pc-4, aug-pc-3, aug-pc-2) extrapolation gives the same results as those of the aug-pc-4 basis set. This is in contrast with the results observed for ab initio methodologies for which the largest basis sets provided the best estimation of the CBS limit. In our opinion, the closest results to the B3LYP/CBS limit are expected to be those obtained with a two-point extrapolation employing the aug-cc-pV(X+d)Z (X ) 5, 6) basis sets. The results obtained with this extrapolation are very close to those predicted by the ¥(aug-pc-3, aug-pc-2, aug-pc-1) extrapolation, and that provides a cheaper but more inaccurate alternative to estimate the CBS limit. Minor problems were found for the aug-pc-X basis sets and the B3LYP functional for molecules in which sulfur is bound to a very electronegative element, such as SO, SF, SO2, and SO3. For these molecules, the cc basis sets were demonstrated to be more useful. The importance of tight d functions was observed; the total atomization energy of SO2 employing the cc-pV6Z basis set is 1 kcal/ mol lower than that obtained with the aug-cc-pV(6+d)Z basis set.

Bees are widely recognized as biomonitors of the environment. However, simple, low cost indicators based on bee activities (other than mortality) that can be used to monitor agroecosystems' environmental status have not been reported yet. Biological and chemical indicators were evaluated using Support Vector Machine (SVM) models. The objective was to classify environments into the categories of affected and non (or minimally) affected by pesticides presence. SVM models based on simple population and brood area estimations provided 57% accuracy in classifications. Models based on variables constructed using chemical analysis results (the number of pesticides detected in each sample; the total sum of toxic units, related to bees and mammals; and the sum of field Environmental Impact Quotient, EIQ, of each detected pesticide) provided 100% accuracy in classifications. This fact can be used to obtain biological indicators from a wide number of sites and apply the SVM model to indicate risky seasons and ecosystems where further chemical indicators should be studied. As the input variables are totally explicit and can be changed or updated, the approach followed in this study using SVM provides a stable basis to improve the development of indicators for agricultural production systems biomonitoring. The identification of transformation products (TPs) of pharmaceuticals in the environment is essentially a challenging task due to the lack of standards and the instrumental capabilities required to detect compounds (sometimes unknowns) that are produced under environmental conditions. In this work, we report the use of liquid chromatography/ electrospray quadrupole time-of-flight mass spectrometry (LC/QTOF-MS/MS) as a tool for the identification of amoxicillin (AMX) and its main TPs in wastewater and river water samples. Laboratory degradation experiments of AMX were performed in both alkaline and acidic media in order to confirm that the expected transformation pathway in the aquatic media is through the b-lactam ring cleavage. A thorough study was carried out with both standards and real samples (wastewater and river water samples). Four compounds were identified as main TPs: both amoxicillin diketopiperacine-2’,5’ and amoxilloic acid diastereomers. Amoxilloic acid stereoisomers are reported for the first time in environmental matrices. The transformation product (5R)-amoxicillin diketopiperacine- 2’,5’ was frequently detected in river waters. Besides, another AMX transformation product formed during analysis was also structurally elucidated for the first time (amoxicilloic acid methyl ester) via accurate mass measurements. Collected data show that although AMX is not present as such in environmental samples, different TPs occur. This study represent a valuable indicator of the potential of LC/QTOF-MS/MS for the identification and structural elucidation of TPs in the environment using accurate MS/MS experiments, enabling thus the recognition of the environmental transformation pathway
